I would not run it out the the body keep all the room you can inside the car plus it would be a shame to cover up that nice work. :) You could also run into a problem with it distoring the outer skin if any strange pressure is put on the body, ie someone leans on the car or frame twist.

I'd leave it open also.  You can always add a screwed on panel to cover that area before you cover the floor with something. If you carpet or whatever the floor...it's a bear to cover those types of areas if not flat.
